چکیده

We examined ve methods for selecting the of the summary tree topology, MCC, TCB, CCD, HPF and HPV. The rst four are explained in the article, and the last is simply picking the topology of the tree with the highest posterior value. The article shows results for only for MCC and TCB, and here we show why. Table 1 and 2 summarise the pairwise performance of the ve methods. Each method can be coupled with one of the 7 ways of assigning branch lengths, RBS,SRBS,HSO,RAS,MED,CAT, and AVG. For each test case there are 7 pairing: for example, when comparing MCC and TCB we have MED,TCB Vs. MED,MCC, RBS,TCB Vs. RBS,MCC, HSO,TCB Vs. HSO,MCC and so on. For each pairing there are 8 error measure. Table 1 shows the percentage of cases where method X was signi cantly better than Y, computed over the all pairings, error measures and 4000 bootstrap trials.

Effect of Time and Amount of Supplemental Irrigation at Different Distances from Tree Trunks on Quantity and Quality of Rain-fed Fig Production

Supplemental irrigation under prolonged drought conditions has a key role in providing water for transpiration of rain-fed fig trees. The effect of different times and amounts of supplemental irrigation at different distances from the tree trunk on quantity and quality of Estahban rain-fed fig production was evaluated during two years. A randomized complete block design with four replications o...

The Efficacy of Consensus Tree Methods for Summarizing Phylogenetic Relationships from a Posterior Sample of Trees Estimated from Morphological Data

Consensus trees are required to summarize trees obtained through MCMC sampling of a posterior distribution, providing an overview of the distribution of estimated parameters such as topology, branch lengths, and divergence times. Numerous consensus tree construction methods are available, each presenting a different interpretation of the tree sample. The rise of morphological clock and sampled-...

Point estimates in phylogenetic reconstructions

MOTIVATION The construction of statistics for summarizing posterior samples returned by a Bayesian phylogenetic study has so far been hindered by the poor geometric insights available into the space of phylogenetic trees, and ad hoc methods such as the derivation of a consensus tree makeup for the ill-definition of the usual concepts of posterior mean, while bootstrap methods mitigate the absen...

RECONSTRUCTING THE ENERGY LANDSCAPE OF A DISTRIBUTION FROM MONTE CARLO SAMPLES By Qing Zhou and Wing

Defining the energy function as the negative logarithm of the density, we explore the energy landscape of a distribution via the tree of sublevel sets of its energy. This tree represents the hierarchy among the connected components of the sublevel sets. We propose ways to annotate the tree so that it provides information on both topological and statistical aspects of the distribution, such as t...
